Flying EK 105 DXB / ATH then A3 ATH/RHO will EK interline baggage thru to RHO, even though baggage allowance on A3 is less than EK allowance, and on separate ticket?

You'd have to collect and recheck, as you're going international to domestic. 

If same ticket the higher baggage allowance will probably apply.

Geez, 5 abbreviations in one sentence? If you want help you might want to spell out what you're actually talking about - not everybody knows what each of those mean.

EK is pretty common but RHO, A3....? Speak English.

If you are on separate tickets, then your luggage allowance would be based on each of the airlines separate policies.

In this instance, I would pack light as I dought Aegean would be kind enough to give you the same allowance as Emirates.
