I booked a domestic one-way award ticket from SYD - HBA with a stop in MEL (there was no direct availability). The SYD - MEL leg is with QF, but the MEL - HBA leg is with Jetstar. I want to check a bag, will I be able to do so for free as per QF's baggage policy?
If it QF flight number, then I think yes. Moreover I think that they will shift your baggage to JQ glight. AFAIK when you book QF branded ticket and fly on JQ then all rules QF rules applys, except you flying JQ metal.
The first flight is a QF number, the second flight is a Jetstar number. I'm assuming that if I check the bags at SYD then they will just interline them at Melbourne, so there wouldn't be an opportunity to charge me?
If I return the same way, and my first flight is JQ and my second is QF, will I have to pay then?
I cannot get - did you bougth two separate tickets? If so you are on your own and you have to pick up your baggage in Melbourne and check it again. Make sure that you have enough time.
I flew CNS-BNE-NTL, with the first leg on Qantas and the second on JetStar. It wasn't a reward flight, but I booked through the Qantas website. I was entitled to free baggage, though this was a couple of years ago, I don't think it would have changed?
Last time I did this via Adelaide & Melbourne, the luggage was include in the cost (QF purchase, but JQ to HBA). But I had to collect and re-check luggage with JQ. The same in reverse, collect luggage in Mel, and re checking at QF for the onward journey to ADL.
If both flights were booked on the same QF ticket your luggage won't cost anything. That said you will still need to collect/recheck luggage in Melb as it's not transfered.

Will you get QF points on your JQ flight?
