JamesM, no worries mate. The world of aviation is a complicated one filled with many quirks and peculiarities. You may not fly on the airline that you have purchased the ticket from due to the large number of codeshare agreements between airlines. Do check your tickets carefully as you may end up in the wrong terminal especially in airports outside Australia where airlines operate from numerous different terminals.
Waynec... There is also an issue when Airlines operate from an airport but also code-share. Which is why Chrisor may have asked this in the first place. QF being his regular airline, but now a QF number on an EK flight.
What is more frustrating is when you fly an airline, but you are checked in at the 'codeshare' airlines desk and recieve the codeshare airlines boarding pass... yet you are flying the airline that you booked with (and that flight number also).
This happened to me in 2011 when I flew home from Lahore. I flew with Thai (TG), but they code-share with Pakistan Intl Airline (PK). From Lahore we had PK Boarding Passes and the connecting flights seats / boarding passes were not confirmed until we went to the desk in BKK.
So this goes to show it is always important to ask...

Next week I'll be flying on an Emirates flight with a QF flight number out of Sydney to London. Do I check in at Qantas desk or Emirates desk?

You'll have to go to the Emirates check in.

You go to the desk of the operating airline EK not QF as QF is just the marketing carrier.

Okay, thanks to all for replying, it will save me some time at the airport now that I know where to go, normally I fly on QF operated aircraft.
