My wife and I commenced our current trip by transitting through Manilla in June (still travelling) and actually found it no different than any other transit.
I was on QF19 then following morning EK337 through to DXB. This was all on a QF booking but we did need to recheck our bags with EK the next day. We were lucky in that it was all in terminal 3 and we booked a hotel across the road.
Having said that they did have people waiting as soon as we got off asking who was transitting immediately. So I think you should be ok.
