Booking PER-ATH with Singapore Airlines by flying to IST, then on a separate ticket with Star Alliance partner Aegean going IST-ATH. Will I be required to collect baggage and check-in again in IST because of a different ticket, or can you go to Star Alliance transfer desk?

Provided the check-in staff at Parth check your bag through to ATH which is possible then you will be fine.

At Checkin in Perth you will need to show both tickets and ask for your bag to be transferred through, if they are able to do so then they should also be able to give you a boarding pass for the IST-ATH flight if there not able print a boarding pass then they will give you a bag receipt which can be shown to the transfer desk which can be used to give you a boarding pass there.

If they refuse to do it full stop then sorry but you'll need to collect baggage and re checki-n at Istanbul.

The official term is called "Through Check" and whilst I've never done it on Singapore Airlines their website says its possible but it will all come down to the check-in staff at the end of the day.

I have successfully through checked bags on Qantas, Cathay, Korean Air, Delta and Air France so I doubt you are going to struggle.

Thanks for your response. I rang Singapore Airlines, and they confirmed what you said. At PER I will need to show the two different tickets, and the bags will be checked thorugh to ATH.   I will collect the boarding pass for IST-ATH at the Star Alliance transfer desk in IST.

Note that if you are an Australian (US, UK etc) passport holder you will need to apply for a visa to enter Turkey in case you have to transfer your luggage yourself.

You may want to apply for one on the Turkish e-Visa web site (just in case SIA is unable to transfer your luggage to Aegean (or, more likely Aegean check-in staff is not willing or not competent enough to check in your luggage all the way to Australia on your return journey).
