I'm Accor Platinum and booked a lot of my room nights this year with Accor properties via Qantas hotels - they generally (a) won't pass your loyalty number down to the hotel, and (b) Accor won't reward you with status perks (like upgrades, wifi etc) - because you didn't book directly with them...Starwood and Hilton are also the same.
I've since switched back to booking direct with Accor and without a doubt, I get upgrades, drink vouchers, free water, wifi etc. At their newest property in Sydney they've even offered to box up the welcome chocolates so i can take them home for the trouble and strife!
Unless you're taking advantage of bonus points or a last minute red hot deal - book directly with them.

Fair enough, I usually book direct but I could score a lot more VA Points through Agoda with Status Benefits.

I am an accor plat and have had Accor match a cheaper price I found on third party sites by giving them a call...
