Heading to Tokyo, is the Premium Economy on the QANTAS 747 better than going Economy on the QANTAS A330?

Of course it is, depends on what premium you're willing to pay as to whether its worth it or not.

There is now only $400 difference between PE and Econ, so now i'm leaning towards PE

I can sleep on the JAL PE, I can't (well) on the QF PE.
For QF PE (QF25/26) vs JAL, it's HND vs NRT.
Economy is best avoided where possible on any airline. More so with the current move to ever narrower seats in a bid to fit that extra seat into each row. (I no longer get economy seats for flights over 3 hours)
Since QF didn't add PE to the A330s, I won't book an A330 flight unless it's part of my yearly holiday in busniess class.

JAL PE includes lounge access which makes the decision for me
