My understanding was that you had a checked baggage allowance of one, two or three bags for Oneworld ruby, sapphire or emerald status on AA internal flights. Recently I was told by the ticket attendant however that this is only the case if you check in with your QFF number and not your AAdvantage number. Is this true?
This then means that accruing and retaining AAdvantage miles becomes more difficult

Yes, so unlike lounge access baggage allowance is similar to the benefit of "free seat selection", where your booking needs to include the FF number that has the status.
You might want to try changing the FF number after check in. Approach the lounge staff or airline customer service after checking in and ask for your boarding pass to reflect the Aadvantage number. There is still a risk however that you may still accrue to QFF.
But let's step back and ask a really important question: Why do you want to accrue Aadvantage miles by flying?
If you want Aadvantage miles that you've purchased to remain valid and not expire, buying additional miles or redeeming miles would be sufficient. You'd only really want to accrue Aadvantage miles through flying if you want to attain status with Aavantage. Since you are QFF Gold anyway, what's the rational for this move?
Yes, the rationale is to avoid expiry of the current miles. The number of accrued miles is not great but would soon let me reach a free flight. I do not think that I can improve my status with either QFF or AA in the time I have left during the accrual year and the number of miles/points would also not be large.
I have heard people talk on other forums about booking and checking in with one airlines's FF number, then changing it in the lounge or at the gate. The last one in there will be the one that accrues the miles. Don't know if this is true.
