Hong Kong my advice is on the island. If you're after a budget but pretty decent hotel, I stayed at the Holiday Inn express Soho recently. It's about a 5 min walk from the station. The area is central to everything but immediately close to nothing on the island.

Another I looked at and considered was the Butterfly on Hollywood. It's a great location.

A few weeks ago I stayed at the Novotel Century for what was a very good price including breakfast. I was actually there on holiday with my kids but would definitely use it as a business hotel if that's what you're looking for.

It's on the island, 5 minute walk to Wan Chai station which is two stops from Central.

This sounds dodgy but have a look at the Salisbury YMCA located in TST, Kowloon and very close to a subway entrance and the Star Ferry terminal.

In Manila: If you're just transiting and that's why you want to stay near the airport, pick a hotel depending on what terminal you land at. Terminal 3: the Marriott Hotel and Resorts World Manila are just across the street. Terminal 1 and 2, the nearest (good) hotels are a little further away: take a look at the hotels at City of Dreams (Crown, Hyatt, Nobu) or Solaire. They're all flashy/trashy casinos, but good accommodation. If you can venture further into the city, the big hotels around Greenbelt in Makati are all good quality, with lots of dining/drinking/shopping options nearby.

In Hong Kong: Wholeheartedly recommend Hotel Stage. It's in Kowloon, just a very short walk away from Jordan station. If you catch the airport express train in and get off at Kowloon, there are free tourist hotel shuttle buses and route K1 will stop at the Eaton hotel which is next door to Hotel Stage. Hotel Stage itself is beautifully fitted out and incredibly well priced for the level of excellent quality. And they have a great little wine bar hidden in the basement! Easy walk along Nathan Road down to the heart of Tsim Sha Tsui, or straight on the MTR down to Central and Hong Kong Island.

In Cebu: the Henry Hotel is a fun place near the centre of town, really well designed (like its sister property in Manila which is also worth visiting if you're spending more time in the city beyond an overnight airport transfer). The Marco Polo is also pretty reliable. Otherwise, the big resorts on Mactan Island (where the airport is located) are all good for beachside relaxing.

In Cebu the most comfortable city hotels are Raddison Blu and Marriot.  Both are right next to shopping centres.  As ciaomucca advised, Marco Polo is reliable but can be a bit of a trek to/from the airport. Some of the Mactan resorts are nice (Shangri la, Movenpick, Maribago) but traffic would be a pain if you're working in the city.   If you want to save your pesos, Allure is a decent business hotel that is very easy on the budget.

In HK I last stayed at Crowne Plaza Kowloon East which is connected to a shoppping centre and train station.  Same with Cordis Langham Place which is right in the middle of things but significantly pricier.
